If it was in the layshaft bearings, it would make noise when the clutch is not depressed, ie the laygear is part of the "constant motion", it all stops when the clutch is depressed and everything stops turning.
I can't help with a bearing recommendation, I don't know what is currently on the market for the spit/GT6, but the bearing quality has been a major issue with the big TRs for a looong time...
