Perhaps the vicar forgot the childs name when he wrote down the entry? remembered the parents names, and put Mary instead? or was baptised Mary but always known as Elizabeth, after her mother, especially if she looked like her, perhaps nicknamed little Elizabeth, and the Elizabeth "stuck".
