It's really up to you. Doogie man and I have a friend that did the Mt Rte on Whitney in trail runners. For me I prefer boots. The reward of light shoes doesn't outweigh the risks of a rolled ankle or sore feet. There's allot of rocks beyond Lodgepole that would make trail runners a pain. But it can be done. If you have the boots why not wear them and next time you can decide for yourself.
