While they have the same collection of notes, the G6 and the Em7 sound different in root position (meaning G6=gbde; Em7=egbd, ascending). One reason they sound different is the context, or the surround chord progression. For your purpose of improvising, you can play the arpeggio of each chord over the other, but you would do well to emphasize the root of the operating chord in your improv. One note: the G6 is almost like a colloquialism--it's used in specific contexts or styles like folk music or jazz. The Em7 is much more common in a wider variety of styles.
