If you're composing, you put them in any order you like. If you're analyzing a piece of 12-tone music, you have to figure out what the first row is, and then you can call that the prime row and make your matrix from there. It's not always easy to do. For example, if the first bit of music is chords, then you have groups from the prime row, and you can start by organizing the chords as sets, and then look further into the piece to figure out what order those notes follow.
