when you use a formula to construct chords the "root" would refer to the root note of the chord you are trying to make(D minor in your case),and not the major scale it was constructed from (C major), and the minor third and fifth would be the intervals from root of the D minor chord. So D would be the root, F would be minor third, and A would be fifth. (if you want to be sure you can check the notes of a D major scale, the third of that is F#)
