simulateous IR & PWM?

I would like to be able to modulate the PWM whilst looking for IR input on 08M. I believe the PWM will run in the background, so if I use Hippy's version of infrain2, can I also change the PWM values on the fly? I'd like an LED to flicker while I wait for IR. Help, please?
