Thomas probably died outside of England & Wales. This could mean that he was a mariner or a soldier, possibly a miner working overseas or working on say railway building overseas. On the census records what was his trade? - although of course this may have changed in later years.
There is also the possibility that he drowned in a shipwreck or say an explosion or fire where a body was not recovered and [usually] seven years after the assumed death the Family Division of the Court issued a Presumption Of Death Cerificate [such deaths do not appear in General Registrar records].
