repotting cycas

I've got a few seedlings from aprox 2 years old with tree leaves (Cycas siamensis) and I when I repotted one I found out it has a nice caudex a few centimeters unter the soil. I'm I supposed to bring this caudex to the surface or wait and let nature do it's thing? I've also a few Macrozamia miquellii must I threat these the same?
