I have had similar happen to me. Once the heads have been surfaced in my case skimmed, the height had changed just a small amount from where it used to sit. Hence, the manifolds ended up being slightly out of alignment. Loosen or manipulate the manifold about and do as zorba suggests, a bit at a time.

    : G'day Neil
: I've not had this problem with the
: rangies but have had it with the Mini's
: I used to work on in my younger days -
: sometimes extractors were just a tad
    : out.
: What I did was start with the hole on
: the extractor that doesn't line up
: completely. With the manifold out from
: the head as far as the length of the
: bolt, start the bolt till it is in the
: head by at least a couple of turns and
: then progessively put in the other
: bolts but again, only to a couple of
: turns. This should see you with all
: the bolts started. Then gradually do
: them up a couple of turns at a time.
: Hope I've made it clear enough for you.
: Worked for me with your problem.

    : Hi Zorba
: Thats the strange thing - nothing !!
: The cylinder heads were cleaned,
: pressure tested and refaced (but not
: the inlet or exhaust faces) and the
: exhaust manifolds were happily left in
: the engine bay attached to the exhaust
    : downpipe.

    : G'day Neil
: What's new - the exhaust manifold or
    : the cylinder head?
    :

    : Hi All
: I have just done a top end overhaul on
: my 89 3.5L RR due to the tin cylinder
: head gasket failing and letting coolant
: into the rear cylinder. However, when I
: have gone to put the exhaust manifolds
: back on, one of the
: bolt holes does not seem to line up
: with the cylinder head anymore - it is
: almost half the width of the bolt off.
: This means that I can only put 7 of the
    : 8 bolts back in.
: Has anyone ever had this problem before
: and if so, is there an easy solution
: that does not involve elongating the
: bolt hole in te exhaust manifold.
    : Thanks
    : Neil
