I have had similar happen to me. Once the heads have been surfaced in my case skimmed, the height had changed just a small amount from where it used to sit. Hence, the manifolds ended up being slightly out of alignment. Loosen or manipulate the manifold about and do as zorba suggests, a bit at a time.
