I know that for PWADs it's already possible with the launcher since you can browse for them, so I'm assuming that you're asking for an option for IWADs. I'll make sure it comes out in the next release, but to answer your question, as of right now, there isn't an option for choosing an IWAD directory yet... the only way to "cheat" around this would be to put your zdoom.exe and zdoom.wad in the single shared IWAD directory that you speak of.
