I've used a technique that I "think" Rusty White started -- if not, someone else may chime in.
Start with a clear Acrylic Photo Frame large enough that your kit with fit at least diagonally. Paint the "underside" a blue/green/etc based color of the water color you want to replicate. After that has dried, flip it over and spread Liquidtex clear gel medium on the top to create a "sea". Tape off the area where your ship will reside. Once this base coat is dry, take up your tape and place your ship there, mounting it with super glue, more Liquidtex, epoxy, etc. Fill any gaps with more Liquidtex, add waves with the Liquidtex, and "high-light" the wave-tops with some white. Study ship photos to see how the water/waves break off a ship and try to replicate. For a final coat, Future can be applied to seal everything.
I've had small dioramas of DD's done this way in 700th scale for decades and they still look fresh. Just another idea and one you can expand on.

I usually use a Celluclay base, paint it, then bush SEVERAL coats of clear liquid acrylic.
