I paint first

I paint the ship and PE before attaching the PE to the hull. You are correct in that if you are not carefull the CA glue will show up. I use a VERY small amount of CA glue and prefet white glue when possible. You can also blend the CA glue with a flat dull coat spary at the end. I think I would ruin my build if I tried to paint the ship after the PE was applied unless the entire ship was the same color.
