I'd much prefer Skye to be David's biological daughter too, someone he didn't have any time for while he was singlemindedly "pursuing his own agenda," as Walter said. It would give her a huge axe to grind with Daddy ... but what secret would she know about him? That he was Mafioso, escaping his family's legacy of blood, yet she doesn't realize he was protecting her by distancing himself from her? This was the essential conflict between Gino and Lucky, which was richly realized in the miniseries. Now there would be even more time to explore the always-unique dynamic between father and daughter, quite a bit more complicated and compelling than Paul/April/Heather!
