Try to do the transpose with the sequencer in Stop Mode in each Section first. I can't check it at this time --My RM1x is on rest--. :-)
The Real Time Transposing Feature is not thinked to be recorded in Pattern Chain Mode. If U really like to ''stamp'' those Realtime up and down notes, you should better do that with the transpose command in the actual phrase(s).
