Re the brakes, I would try to pressure bleed vs vacuum bleed, it could be sucking air.
If you suspect master bypass, most likely on the primary (front) circuit, see if the fluid flows back into the reservoir as the pedal is pushed down. There should be just a slight spurt back as the pedal is initially moved.
