It sure sounds like something in the driveline is fixing to break. Anything rear of the gearbox can cause vibration. If it shifts properly, there's no gear noise, and the tailshaft flange is tight, it probably is not in the gearbox.
If the pinion gear lost its pre-load & is loose, the rear gears will whine & there will be excessive backlash.
Check the stub axles for any radial play & excessive lash.
If you think it may be in the gearbox, an oil sample may show metal. If your differential has had a drain plug added, dump the oil and check for excessive metal also.
