You can try a little canopy or plexiglass cleaner but it will leave very fine scratches. Sadly once they start to go, it's the beginning of the end.
The good news is that any GOOD trim shop can install new windows in your top, if it's in good shape otherwise.
My TR-3 (1961) has the original top but the windows have been replaced 3 times!
